Villian:
Sephiroth from Final Fantasy
Frieza from Dragonball Z

Hero:
+Shinji Ikari (Evangelion): He is, in my honest opinion, one of the most realistic characters in anime. I don't generally like "Okay! I'll do it! Because I'm the best!" characters, so Shinji really works for me.
+Wrath (Fullmetal Alchemist: Conquers of Shambala): You have to have seen the movie to know what I mean. He really changed my opinion of him in this movie.
+Greed (Fullmetal Alchemist): Even though he is the named Greed, he does a lot of selfless stuff for his gang members and even Edward Elric.
Villians:
+Greed (Fullmetal Alchemist: Even though he does a lot of selfless stuff, he still is technically "evil". He is definitely one of my favorite characters in FMA.
+Gendo Ikari (Evangelion): Gendo is one of my all time favorite "villians". Just how he handles SEELE during the end of Evangelion is awesome. Not to mention is a horrible father.

Gah, so many...
Heroes:
Alphonse Elric - He was truly the voice of reason in FMA, and I don't think Ed could have made it as far, and stayed the person that he was without Al. Ed was a great character too, but Al's kindhearted nature stuck with me.
Kai (from Blood+) - I think Kai is one of the most developed characters I've seen, and pretty takes an absolute 360 degree twist with the kind of person he is. He matures so much more from what he first was at the beginning of the series.
Vash the Stampede - He's goofy, he's a great shot, and he's really went through a lot, even though he hides it behind a goofy exterior. I'm also glad that he holds his pain and expresses himself through goofiness rather than being all emo (*cough*...Saya from Blood+). And even though the whole fighting without killing deal has been done a fair bit, I do like how Vash executes the message.
Wolfwood (Trigun) - If Vash is White and Knives is Black, Wolfwood is definately Grey. He ties the whole killing vs non killing element in Trigun perfectly.
Villians:
Harry (Gungrave): One of the most realistic villians I have ever seen. He has his own reasons for doing everything that he does, and doesn't try to be a villian just to prove that he's the strongest.
Dilandu (Escaflowne) - Just one of the most crazy villians that I have ever seen
Hamdo (Now and Then, Here and There) - Ditto. A pure coward, yet a sadistic maniac. You love to hate him.
Knives (Trigun) - I mostly like his whole backstory the most, as well as the whole episode with him going crazy on the ship.
Legato Bluesummers (Trigun) - One of the most cool and badass villians I have ever seen. He has crazy mind powers that can make allies kill each other, and the way he causes Vash to suffer really brings a twist into the series.

Heroes
Sailor Moon is the ultimate.
Utena is also the shit.
All of Miyazaki's heroes/ines are inspiring.
Villains
Also, Miyazaki's villains are great.
Most memorable is the one from Mononoke-hime. Reason? She's not truely a villain. That's why.

Hero:
vash! (no other vash in anime right?)
he's the coolest person ever and really fits what a hero is about
not thinking about what's good or bad just about someone's right
to interfere with someone else's life(killing him in most cases...)
villian:
ganktsuo(can't say his name cause then it will be a spoiler)
from ganktsuo. i have never seen such a calculated person in life or anime, he's a very deep character and he has a preety good reason to be bad (kinda hard to call him a villian after watching the show... or read the book...)

Heroes:
- Ippo Makunouchi. Represents unassuming heroics, altruism, and self-improvement. The paragon of quiet strength.
- Rock Lee. Represents tenacity, determination, and the value of willpower.
- Keitaro Urashima. Represents forgiveness and unconditional generosity.
I can't really think of any villains I like in particular.

Oh boy, here we go...
Best Heroes:
Doctor Kenzo Tenma (MONSTER) - He's your quintessential self-less doctor who, unlike some protagonists, wants to shoulder all the burden happening around him all by himself, and ending it all with his own hands. He deserves an award for doing so. Probably on par with Black Jack in terms of sheer compassion for the under-privileged people.
Edward Elric (Fullmetal Alchemist) - Probably the best brother one could ever have. She sacrifice his own limbs trying to save his baby brother and that alone speaks for itself. Plus, he always have doubts on the actions he will take due to the consideration of their possible consequences. If he can go great lengths for his brother, he's already a hero in his own right.
Brandon Heat (Gungrave) - If Edward's the best brother you can have, then Brandon's the best partner. Even after being resurrected, his principle on not going against your best friend is purely commendable. Despite being able to gun down those undead baddies, he knows what true friendship and sacrifice really is. This is unblinding partnership at its best :hug2:
Major Motoko Kusanagi (GITS: SAC) - Your example of a**-kicking chick who knows how to command a group of gritty tough men. She knows how to order a group of former soldiers and the big boys, and despite coming off as being masculine most of the time, she all knows when to be sexy and feminine at certain times. Independant yet dependant with her fellow Section 9 partners and probably one of the most remarkable female heroines of her time.
Edited (added on):
Kenshin Himura (Rurouni Kenshin OVA) - I used the one from the OVA because he examplified how a hero with so much idealism can stray off so faraway. Initially he only wanted to help the lesser men, but in turn, he became an apathetic, soul-less murderer. Due to Tomoe's self-sacrifice, he turned over a new leaf and began to realize what true heroism is all about - saving lives of the defenseless. He also shows how heroes makes mistakes at first, no matter how dreadful or monstrous it was. Plus, his untimelly death shows the exception to the conventional phrase "Nice guys finish last".
Best Villains
Franz Bonaparta (MONSTER) - Surprised I included him? I wanted to include Johan Liebert, but opted for Klaus Poppe (a.k.a. Franz) because of the following: Even though he eventually became compassionate and remorseful, but back during his early days, what he did was just inhuman. Stripping young children of their conscience and identity is perhaps the worst thing one can ever do to someone else. Using his ability to study human behavior, he nurtured a group of icemen and apathetic individuals that can kill people for no good reason - and that earns him a place in this category.
Hamdo (Now and Then, Here and There) - Your crazy motherf**ker who deserves to be drowned to death (which he did). List of despicable things he did include making Sala as Heliwood's sex puppet, kicking a soldier's corpse, decimating and massacring towns, and hiring children to be future soldiers. Need me to say more?
Doctor Muraki Kazutaka (Yami No Matsuei) - The pure opposite of Kenzo Tenma in terms of ideals. While Kenzo Tenma speaks of relentless attempts at saving patients, Muraki pretty much does the exact opposite. A bishie-licious doctor who loves to toy with people's lives and torturing them to match. Furthermore, he raped poor Hisoka, the young detective, and cursed him to his untimely death. Moreover, he even tried to revive his dead sibling (I think it is) just so that he can kill him with his bare hands. That's ludicrous... in a very disturbing way.
I have tonnes of other examples that I can put here, but I'll make do with these in the mean time. When other instances appear in my head, I'll edit my post.

Lets see...
Heroes:
Sakura Avalon (Cardcaptors) She's nice, athletic, and a good cook. She is brave in battle and loving with her friends. What's not to like about her?
Princess Zandra (Warriors of the Wind) There's something irresistable about a strong girl who would risk everything to protect the land of her people.
I'll have to think a bit more about villains. After all, a good villain is made to be hated, so it's hard to apply the word favorite to them.

Heroes:
Sakura Kinomoto (Cardcaptor Sakura)- She's a brilliant strategist as well as a compassionate person... a bit clueless sometimes though... but she's cute!!!
Isuki Koizumi (Suzumiya Haruhi no Yuutsu)- He's calm and collected... What more can you ask for? Plus... He's an esper of the SOS Brigade...
Villains:
Captain Kuro (One Piece)- He's the most elaborate planner of all the anime characters I've seen... next to Clow Reed... He also has no guilt or remorse for his crimes... He's just so cool...
Eriol Hiiragizawa (Cardcaptor Sakura)- Like I said, Clow Reed is the most elaborate planner of all time... and this guy is his reincarnation... He's not a bad person really... but he's prapared to act like one to achieve his goal... All his actions are premeditated... It makes him one cool dude...
NOTE: I only listed characters that belong in anime that actually have an antagonist... I omitted characters of slice of life themed anime...

Hero:
Excel - Fearless, loyal, committed to an utopian ideal and totally off her head. Gotta love her!
Villain:
Vincent - Twisted, plotting and a tortured soul. A shame he was only in the one movie.

Heros
Sailor Moon, Usagi - Ditzy, kind-hearted, loyal and childish. I know she has a bad reputation for being whiney and immature, but unlike most of the adolescent heros in mecha and fantasy anime, she is a realistic potrayl of a girl her age being thrust into the role of a heroine.
NieA Under 7, Mayuko - I don't know if it's fair to call her a "hero," but her anti-social behavior and low self-esteem endear her to me.
Galaxy Express 999, Maetel and Emeraldas - I love both of them. You would think that sad-eyed waifs of the space sea would become really annoying, but they're so graceful and unconventionally powerful.
Haibane Renmei, Reki - Broody, down-to-earth, subdued, mature and more than a little f|_|cked up (and not in the overblown ways so often seen in anime). Love 'er.
Now and Then, Here and There, Shu - I think everyone can agree that the show would have been a cruel and unusual experiment of suicide-inducing animation without him.
Revolutionary Girl Utena, Utena - Beautiful without having the personality of a Triscuit, unlike a lot of anime females. Maybe it's just because everyone else in the show sucks so hard that she seems so great, but. . .
Villains
Neon Genesis Evangelion, Kaworu - It's debateable whether or not he was really a villian, but he was the only character in the show (excluding Toji) that I gave a damn about.
Vision of Escaflowne, Dilandau - Dilly made Escaflowne such a frustrating show for me because, as much as I loved him, I hated the main characters just as much. So after episode 14 or so, there was really no point watching it anymore.

Hero:Lupin |||- Because he's a robber but he's the hero and he saves the girl and you'd expect when she says let me come for him to say yes and them drive off but he says no. I aslo like him for the simple fact that he's comicle.
Villain:I don't really know I think it will have to be Jenemba from DBZ because it took quite a few saiyans to beat him. Also he looks impressive in his final form.
